چکیده

2 Introduction Protein sequences are known to evolve much faster than structures. Pairs of distantly homologous proteins with very low sequence similarity may still share very similar folds and functions. One example of well-preserved structural motifs is given by specific three-dimensional orientations of amino acid residues in the active site of a protein, which are responsible for protein’s biochemical functions. However, most of the time active site residues are hard if not impossible to infer from the primary sequence since the active site residues are frequently quite distant from one another. Developing automated approaches to identifying protein family signatures can be very useful in protein family classification and function annotation.

Family Classification and Integrative Analysis for Protein Functional Annotation

The high-throughput genome projects have resulted in a rapid accumulation of predicted protein sequences, however, experimentally-verified information on protein function lags far behind. The common approach to inferring function of uncharacterized proteins based on sequence similarity to annotated proteins in sequence databases often results in over-identification, underidentification, or even...

Leveraging family-specific signatures for AMP discovery and high-throughput annotation

Antimicrobial peptides (AMPs) are diverse, biologically active, essential components of the innate immune system. As compared to conventional antibiotics, AMPs exhibit broad spectrum antimicrobial activity, reduced toxicity and reduced microbial resistance. They are widely researched for their therapeutic potential, especially against multi-drug resistant pathogens. AMPs are known to have famil...

PIRSF Family Classification System for Protein Functional and Evolutionary Analysis

The PIRSF protein classification system (http://pir.georgetown.edu/pirsf/) reflects evolutionary relationships of full-length proteins and domains. The primary PIRSF classification unit is the homeomorphic family, whose members are both homologous (evolved from a common ancestor) and homeomorphic (sharing full-length sequence similarity and a common domain architecture). PIRSF families are cura...

Using Fast Subgraph Isomorphism Checking for Protein Functional Annotation Using Scop and Gene Ontology

We describe a method for protein family identification using a graph representation of proteins. The method incorporates a novel fast subgraph isomorphism method based on a graph index to query a new structure for occurrences of family fingerprints and to assign it to a protein family with a confidence value. This method can provide an independent assignment of the protein family for a new stru...
